You have to take server ticks into account. That's the difference.

Fun fact: most popular forum software like IPB and XenForo are PHP-based.

TL;DR: messages sent by each client are saved based on your server timestamp. messages are only sorted by unix timestamp. i'd say it's astronomically impossible to match the other client's microseconds upon sending the message, taking into account your internet speed.

your internet down speed also matters, as anime2cel said, thus the timestamps upon message creation will be different.
